This small application, developed by Moonlight many...erm...moons ago, will "sparsify" any file and deallocate any zero ranges it finds, thus potentially saving a lot of disk space. This requires, of course, NTFS sparse file support in your OS, so 9x-based systems need not even bother.
My only gripe with this program is that it performs a hashing operation on every file it processes, which is entirely unnecessary for most folks' purposes and only serves to slow down the overall running time. There's also no source code released with this, so it's a bit more difficult to mod that part out. Fortunately, the procedure is well documented on Moonlight's site and elsewhere that it shouldn't be all that hard to code another program like this from scratch.

Oh, and AFAIK, Moonlight didn't attach any kind of license to this release. It was posted publicly on his server and still is to this day. I'm not sure how he feels about it being propagated on ED2K, but I'm sure he doesn't mind.
